MOSAIK is a cross-platform reference-guided assembler that embodies two main modular programs: MosaikBuild and MosaikAligner.
MosaikBuild is able to convert numerous sequences formats into Mosaik's native read format while MosaikAligner assigns every read to a defined series of reference sequences and produces BAMs as outputs.
At this time, the workflow consists of supplying sequences in FASTA, FASTQ, Illumina Bustard & Gerald, or SRF file formats and producing results in the BAM format.

· More and more people are experimenting with mate-pair libraries on the Illumina platform (traditionally uses a paired-end library protocol). MosaikSort has now been updated to autodetect whether or not a mate-pair or paired-end library is being used - regardless of the platform (Illumina, Roche 454, AB SOLiD, etc.).
