Bookmark Permissions stores 5 permission settings in each bookmark: Images, Javascript, MetaRedirects, Plug-ins, Subframes. When you open a new tab from bookmark, these permissions are applied to the tab.
Bookmark Permissions doesn't affect browser global options, but is affected. For example, when browser's "Enable JavaScript" option is disabled, Javascript doesn't work regardless of extension's permission setting. Javascript works only when both browser's global option and extension's permission allow it.
If you want to disable Javascript by default but allow some bookmarks, please consider using "Tab Permissions" or other tab-based permission controller with this.
